故事發生在一所名叫第3新東京世立NERV學園中，校長是嚴肅又寡言的碇原度（立木文彥 配音）。作為校長的兒子，碇真嗣（緒方惠美 配音）感到壓力很大。于此同時，來自外國的紅發轉學生明日香（宮村優子 配音），分裂成三個、以姐妹的形式出場的凌波麗（林原惠美 配音）都給碇真嗣的學校生活帶來了翻天覆地的變化。此外，在原作中高大帥氣的初號機，也將以嬌小可愛的形象，作為學院的一份子出現在動畫中。 動畫以《新世界福音戰士》中的角色為原型，一改原作沉重嚴肅的氣氛，描述了輕松愉快的校園生活。制作方首次采用了3D的Q版造型，配以實景背景和2D拼接，造就了多元化的繪畫風格。

Well, it turns out that these young players, embodied here by newcomer Milan Herms, not only look up to their more experienced peers, they truly love them.
